Have you tried raster design (autodesk)?
How many known points are you using? is this an aerial or a scan? With aerials you should probably not rubbersheet but use move scale rotate. I can see using rubbersheet with a scan. but you are probably fighting a lot of variables. We constantly have problems with scans that are not real world (they should be but the design is too perfect and not based on ground measurements).
